There should be two separate listings here, one is for Uplay and the other is Xbox. The Uplay listing is for challenges earned through your Uplay account, while the other is for achievements earned on the Xbox One.
The Xbox button next to the Uplay badge could be colored green... not sure that would look good though in my opinion. I feel like the secondary badges should stay the same color as their parent platform.
I have a flag I can enable for your account if you don't want Uplay console games to be tracked (it will only track Uplay PC games then).
